Wait, this Vash is trans male, and the fics are about re-feminizing him? Yikes. Or are they about giving Vash a vagina when the him in the fic didn’t originally have one?

Vash isn't trans in the show. But many fics write him as a trans!man.

Not necessarily yikes, "feminizing men" has been a kink for forever.

No reason why the "we're gonna make you a girly/sissy boy" kink shouldn't equally apply to trans men. Feminization can - and usually does at least imo - innately imply that the actual gender (male) is being acknowledged.

Fic that deals with transphobia and misgendering is kinda its own, different kink.

That being said I totally get why OP or other people would not like fic that feminizes trans men. It's just not necessarily like, a bad/yikes thing that they exist.
