I'd argue that the reason Hermione gets crap for it because she really didn't respect the House Elves (in GoF and OotP). It's nice that she wanted them to be treated like decent, thinking beings, and I hope she eventually accomplished that goal. But completely ignoring what the House Elves told her and steamrolling their protests with I Know Better isn't respect, even if you're doing it for someone's Own Good. Specifically, the one I hear her called out on most is hiding clothes for the House Elves. Not giving them clothes and giving them a choice, but attempting to trick them into basically being fired and evicted, overriding their wills and making them do and be what she wants them to do and be.

That's not respect. Even if they were brainwashed, there are better, more thoughtful ways to go about changing that than to disregard another person's protest and try to change them against their will.
