The setting wasn't the major problem for a lot of people, the way the non-white characters were written was. Like how the Haitian people talking in their language were said to be "gibbering". If you avoided stuff like that, I don't think you should attract much/any negative attention that the canon hasn't already (if it even did get some negative attention, anyway).

ETA: Aaaand apparently this refers to something else other than what I'm thinking, so feel free to disregard this comment. >_> <_<

I think you're referring to the J2 fic rather than the Pinto fic that's being referred to in this secret?

In my fic the only major characters were the two white guys so while there was no 'gibbering', it effectively used the non-white characters to as plot support for the white ones. (obviously part of the inherent problem with these fics is that fans tend to either frown on or be bored by OCs. solution; write about the canon non-white characters more.)

There was no negative attention. We're a small fandom. I've never seen canon (Metal Gear) get much flak for its racism either. I really want to start a conversation about racism, and especially colonialism, in canon but I have been saying this for about a year now and still haven't done anything. :/ I think J-fandoms don't hold their canons to the same high standards as Western fandoms because it's like we take it for granted that the Japanese people who write our stuff are often horrifically colonialist and racist - if anything, ours is rare in that there are some really great major characters who aren't either white, Asian, or a mixture of the two, but there is a LOT of spectacular canonfail and I don't know if, should I make a post about it, I'd be preaching to the choir or what.

And yeah, I can see why you'd worry in that case.

... Wait, it's Metal Gear? Huh... Is it wrong that I want to go play the games that came out of the first just because of it mentioning the Portuguese Colonial War? Because I do. *Such a sucker for mentions of his country in foreign media, gah*

Anyway... You have a point. In my experience at least, most of the discussion regarding social issues in Japanese fandoms tends to focus on gender and sexuality, with racial issues being barely mentioned, other than the average moaning about lack of research in things like names and language. Although for what it's worth, I'd say you should go for it. Even if you end up preaching to the choir, at least it'll be talked about, which shouldn't be a bad thing.
