I never saw H/Hr as unpopular. It's just that the D-word wank, the Harmonian label catching on, and the actual batshit shippers made the whole faction look worse than the R/Hr shippers. So I can see the argument for H/Hr being 'hated', but not unpopular.
Huddy, however, seemed like it could've been popular and liked, but I think the biggest problem with them lies within the writing and therefore potential//theoretical 'character assassination' of House, and IDK maybe lots of fans just don't see any chemistry between Lisa and Hugh and prefer him with RSL *Kanye shrug* I loved H/C back when S4 was airing and haven't watched much past the finale, but I wouldn't be surprised if the execution for the relationship is not working now because lots of writers are awesome at building up pairings or just hinting at them, but then can't really follow through on them.
Anyway, I wouldn't worry about not liking the 'popular' pairings in those fandoms, OP. Ship what you ship and embrace your OTPs!
