In one, Child Link returns, successfully warns child Zelda about Ganondorf's plans, then leaves to go continue his quest to find his friend (Navi?)--Majora's Mask. This timeline eventually leads to Twilight Princess.
In the other, the "adult Link" timeline, when Zelda sends him back home, he leaves...AND NEVER RETURNS. Thus creating the situation we see in Wind Waker.
According to that wiki? In that timeline, it's quite possible Termina was never saved. It was destroyed.
Forget which game is terrifying, when put all together into one timeline THEY'RE ALL TERRIFYING. No matter what happens, SOMEONE screws up...and something is going to get destroyed, tainted, etc.

Because the Wind Waker is full of fanservice to what happened in Link's adult time. The sages on the window, the back-story about Ganon taking over the world and Link coming to 'seal' him. And Wind Waker took place a thousand years after that when the Goddess' had flooded Hyrule because there was no hero to save them, all thanks to the "bearer of the Triforce of Wisdom" Princess Zelda (really now?) sending the hero back in time.
Whereas Twilight Princess takes a parallel place on the 'child' time-line because it tells the back-story of Ganondorf being captured before he could take over Hyrule. And you've got the Hero's Shade who is heavily theorized to be Link from OoT. Because he has the sword and shield from MM, refers to TP!Link as his "child" and mentions his regret at not being able to pass on what he was taught before. And the fact that he looks like a Stalfos leads many to think that OoT!Link must have died in the Lost Woods because all Hylians who die there become Stalfos.
In short; Legend of Zelda: Home of the Mind-Fucks. ^_^
