I have argued this many times and on many boards. It depends on what you mean by "best."
1.) is "best" as in "committed most atrocities." Who was the worst of the worst, killed the most amount of people? Sephiroth murdered whole villages, Kefka poisoned all of Doma, Kuja destroyed a planet. This tends to be the one argued most among fanboys, but I don't know if arithmetic is necessarily the best way to think about evil.
2.) is "best" as in "committed worst atrocities." Maybe Kuja destroyed a planet, but Sephiroth killed Aeris, come on! Very subjective.
3.) is "best" as in "most successful." Who pulled off his or her grand plan to the best satisfaction? Kefka half-destroyed and ruled the world gleefully for over a year (but what he really wanted to do was destroy it completely, right?). And while Lavos was defeated in CT, technically he dominated the world from 1999 A.D. until you changed history.
4.) is "best" as in "most powerful." I think this one is tough, as every game is basically its own self-contained gameplay universe and you can't really ask whether Zeromus would lay the smackdown on Yu Yevon, since it's two vastly different battle engines. I guess you could add "hardest to beat" in this category, too, although I've rarely seen people use that as evidence.
5.) is "best" as in "coolest." Sephiroth always seems to win this one, though it should be ID as I detailed ABOVEuh
6.) is "best" as in "most popular," or "beloved," or "best-liked." Kefka seems to win this one, at least among those who matter ::haughty sniff::
7.) is "best" as in "most emotionally effective" -- that is, the villain everyone HATES HATES HATES HATES and wants to KILL. (I've found that Algus tends to take the crown here.)
