Yeah, if I had been standing on that beach with them, there is absolutely no way I wouldn't have chosen Magneto's side.

And I think, considering Xavier's line about, "Good honest men who were just following orders," (or whatever it was), the film is pretty much on Magneto's side, too.

And I totally wanted Magneto to succeed in bombing those boat assholes, too. Give them a taste of their own medicine.

I dunno...I don't think it's as simple as saying the movie picked a side there. Charles was using the term to refer to people who hadn't yet committed atrocities themselves. Erik naturally associated with people denying responsibilities for atrocities they did commit after the fact. The line was obviously highlighting the dangerous shortcomings of Charles' view, but you could also make a case that the movie was on Charles' side when Magneto puts on the helmet and takes the villain's place.
