I know people who don't like him tend to forget this, but he was constantly the butt of the jokes. Constantly. Something bad kept on happening all the time and with the exception of few things (like second childhood, or the ascension machine but that only at the end) all of them were played out for laughs. So...yeah. I don't know where you see the babying.
OH. The relationship with Keller I guess. I didn't like that part much myself, because it turned McKay into not entertaining character and I guess the producers had a thing for Jewel in leather, but that's all I can think of.
But if you seriously think that Elizabeth (of all people...she really didn't have many prominent flaws - that someone undermines her authority is not her flaw because it's external force not internal) is portrayed as more flawed than McKay...yeah. Even Sheppard has more flaws than her and that's saying something. I don't know. I think you have hater goggles on too tightly.
I'd like to know how many times did McKay's overconfidencet's get them in trouble (other than himself alone - like with the ascension machine)? Except Doranda...do you know? I'm not being condescending or angry right know, I just don't remember. Because he mostly delivered on what he said.
