Ehhhhh, I've always been under the impression they were slightly different phenomena. Mary-Sue is a the most beautiful person in the world with sparkling hair and jem coloured eyes, whom all the hot boys fall for, and everyone (except her romantic rivals) likes her. She may or may not have special awesome powers, although she probably does, but this is less the point than being hot/tragic/getting the guy.

Gary-Stu is a different character: for him the point is his ~awesome powers~ which are better than those of the protagonist, and if he does have a tragic past, it's not to make him lovable or pitiable or deep like Mary-Sue, it's to make him more like Batman. He may or may not get the hot girl, but this is less the point than his awesome powers and ability to solve everything and kick everything's ass.

I've seen male characters (especially in slash fandom) I'd describe as Mary-Sues and female characters (especially in war fandoms like CoD or WH40K) who'd better fit the Gary-Stu description. But these aren't the same characters at all. A female Gary-Stu might even be -gasp- unattractive, or unliked, which is a trait that bars her forever from Suedom; a male Mary-Sue might be completely helpless and reliant on the men who save him, which puts him right out of the Stu category.
