There are canon Sues, yeah, but in the context of fandom's egregious overuse of "Mary Sue" I generally agreed with the first paragraph. The problem is that main characters - particularly in sci-fi/fantasy - typically have some special things that make them worth hearing about or to set them apart as the hero. And it's gotten to the point where any character (especially female) who stands out as special in their world is called a Sue/Stu and it's completely ridiculous.
The other thing is it does kinda depend on the genre. Harem anime are typically about an unusually large number of people falling in love with the main character, and that doesn't make the main character a Sue/Stu.
