I always felt that the point of Rory being called Pond wasn't to denigrate his gender, but to establish that Amy was the true companion and Rory got to tag along. He thinks of Rory as Amy's husband. He could equally have called him Mr. Amy, except that he tends to call Amy by her last name.

I'm not saying that's fair on Rory, but I don't think it's the same as calling Amy by Rory's name - the purpose is different. The Doctor calling her Amy Williams had a transferring-ownership feel to it; the Doctor calling Rory by Amy's name implies he's a pet she's bringing along, which is how the Doctor sometimes sees him. The companion's companion, and therefore not usually worth his own special designation outside of his connection to Amy.

It's not actually a different thing in principle to women taking the last name of their husband, but the Doctor's motivation is different - it's not related to gender, or at least there's no evidence that it is; if Rory were Amy's wife I like to imagine she'd be treated the same.
