idk I kind of thought of it as just normal marital problems. It wasn't until after Mary died that it became this perfect relationship (I think Dean even mentioned something about it during the memory).

He did. Sam said "Dad always made it sound like they had the perfect marriage" and Dean said "It was only perfect after she died." I think they were two very strong-willed people and therefore they clashed a lot. I also think that while the cupid made them get over their initial dislike of each other (the cupid we saw said when they first met they hated each other), they did love each other without the angels' meddling after. If the love faded after the boys were born and the angels were done with them, I don't think they would have stayed together, and I think John would have eventually gotten over her death.
