I've only read the first book and never read the DT, but I know at least one passage that's lifted from it that's in CoB and there's no way that's put in as an Easter Egg. It's a dramatic story from Jace's past that's presumably supposed to explain why he's so brittle and witty and that his personality is mostly created by his cruel father.

Yes, that's one of 'em, and she said on her LJ she put that in as an easter egg. So her existing fans would have fun recognizing it.

So...a rather long, angsty story isn't supposed to make readers feel sorry and intrigued by Jace, it's just there so people who read her fanfic can laugh at DT!Draco popping up? She would never have used that in Jace's backstory if it wasn't a shout out to the DT?

Sounds more like she just wanted to use that story and if anyone noticed she had the handy of excuse that people were supposed to recognize it. Sort of like how her game of guess the quote for DT was always supposed to have the added bonus of taking credit for any funny lines somebody mistakenly thought were hers. If people called her on it a lot she had to admit to it, but if she got away with it, even better. In this case "getting away with it" just meant recycling a scenario and a character type she really liked.
