But... you don't have to do that? It's only if you want to do the "lovers" path that the chance to say "I like you better as a girl" even comes up. Even then, it's an optional choice to get her into an alternate costume for a special event. I remember the optimal choices in this link generally being supportive of whatever Naoto figures out her gender identity to be, but I could be wrong, since it's been a couple of months since I played.

edit: but the beauty pageant thing was shit for all fucking comers, Naoto especially, so you do have a bit of a point on reflection.

An optional choice approved by the creator of the characters and that clearly reflects part of Naoto's personality. You can't selectively choose canon. You have to accept it all whenever you like it or not. You can call it stupid or poorly done or whatever, but canon is canon.
