OP here. You guys don't get to call which parts of the game are canon and which are not. If a character acts in determined way in the game and the game takes it seriously, you have to accept it as a legit character trait.

But people can have their own interpretations of a character too. If people are polite about "I think Naoto identifies as male/female after confronting her Shadow" that's okay. The problem I have is that people get obnoxious about it and act as if everyone MUST stick to what they personally see, and that just takes all the fun out of fandom.

This. I personally think that the game made it clear that she didn't want to be male, but that she wouldn't be accepted otherwise. But I can see how people have other interpretations, and as long as they don't pressure me into agreeing with them, I won't pressure them into agreeing with me.
