See, the issue I have is kinda... multisided.

1. Personally, I see that Naoto identifies as female in gender, but doesn't really how to act like a 'girl', persay (If you count the drama CDs, she does say in one of them that she didn't really have female friends, so she didn't learn how to act like a girl, really ). I don't think she's ever going to be completely comfortable with things that are considered 'feminine', at least not for a while.

2. Despite this... I really don't like how the MC's Social link was handled if you date her. It comes off as very 'Taming of the Shrew' ish, that she just needed a MAN to show her how to act like a girl. Which... is uncomfortable and awkward, to say the least. I once saw someone say they expected her social link to be based upon "Mutual respect and make outs" ... only to end up with that as a result. I think that's also part of the reason some people are uncomfortable with dealing with Naoto and her gender.

3. I totally understand why people would want to see/do see her as transgendered. Naoto is an awesome character in general, and having an FtM's character that was taken seriously and shown as a capable, serious and well rounded person would have meant a lot to people. So them not going that route must have been a punch in the gut to some. To deny that feels really inconsiderate in my eyes.

So though I do see Naoto as female gender wise, I don't like raining on others peoples parade if they see her the other way, with the stipulation that they don't rain on my parade either. And despite viewing her as female, Souji's romantic link with her to me feels uncomfortable and awkward. Which is probably why I don't ship them at all, and much prefer Kanji/Naoto... with the stipulation that I see Kanji as either bi/pansexual and Naoto's gender never mattered to him (after he figured himself out), because I feel like he likes Naoto for who she IS, and rather she changed herself as she saw fit, not how he'd want her to be.

...Well, that was my two cents. Or really my two dollars.

This is more-or-less the exact same reason why I love Kanji/Naoto so much. I feel they'd be able to mesh so perfectly with each other.

Yep, pretty much the reason I ship them so much too. If you pay attention to the convos in the dungeons when you're not trying to save someone, it's preeetty clear Kanji is still hardcore crushing on Naoto, and Naoto just doesn't realise the reason he's acting so weird is due to attraction, but does want to get to know Kanji more.

I swear, it really is a situation of "NOW KISS" to me. :|

And that's actually another reason I don't really like Souji/Naoto. It feels really... well, douchey to go in there and romance Naoto when you know one of your best friends is crushing on her so badly. If other people who play can do it, that's totally cool, but for me personally it's just way too mean. _{Besides, I rather date Rise. Or Yosuke. Or both. weeeee OT3s~}

Yeah, my feelings towards Kanji/Naoto interfere with being able to go through with a romantic route for Naoto's s.link. I find them so adorable together that I actually feel guilty when I think of pairing Naoto and the protagonist together (And I think Naoto is much more interested in friendship than romance at this point in her life). I've seen some good stuff for Protagonist/Naoto that helps me see where other people see the appeal of it (my personal favourite being this fanart (http://www.zerochan.net/87906) because it puts in my head them going off and having awesomely epic detective adventures together) but for me I can only be her friend in the game.
