Honestly, part of it is how they're written/portrayed, along with things people have mentioned. In Sherlock, sherlock's the Good Guy- us as an audience understand that, and so does Molly. On the same hand, we're attached to Molly- we see the changes in her emotion- the ups and downs.... and are pretty convinced of her motives. We can also identify with her unrequited love and that struggle, along with her (assumed) choice at the end to help Sherlock. She's keenly aware that "he doesn't like her back" (compared to misa, who doesn't care if she's being treated poorly or not) . When she offers her help, we see it as sacrificing pride/ego for the greater good.

In Deathnote, Misa plays the Igor to Light's Frankenstein. We're already positioned to dislike her because of her allegiance with a villainous character (and her own villainy). On top of this, although she has backstory to explain her insanity, it's never fleshed out beyond her initial introduction. She's very one note as a character in the stories- despite her potential to be explored more thoroughly- she isn't. Her actions- ALL her actions- stem from exactly the same source ("to help and stay with Kira"). Where as other characters in the show- like Light- at least have some stronger character development (ie: Light starts as a pretty normal teenager....... and slowly devolves into a deranged psychopath). From start to finish, Misa IS batshit crazy.... and stays that way. She's just written in a way that is VERY hard to relate to, or be able to get inside her noggin and get that "oh, she's doing this because.... ____. If I was in her situation, I guess I could...."

That's not to say that she doesn't have the potential to be equally compelling a character as molly. Just in the cannon, she simply isn't written (or portrayed) as well imo.
