Seconding the Princess Tutu rec. I was going to be sad if no one mentioned it.

Another rec for you: Magic Knight Rayearth. I really love the anime and the manga, but I admit that I probably have my nostalgia goggles on too tight. Three girls get whisked away to another world while they're on a field trip, where they learn that they are the three legendary heroes who must save the world. It's kind of like a magical girl show, but it has mechas thrown in for good measure.

If you're looking for manga recs too...

I just finished Basara (after hearing other people on FS mention how good it was) and I loved it. I couldn't think of a way to paraphrase without going into multiple paragraphs of detail or spoiling too much, so I stole part of a summary from Wikipedia: "The story takes place in a future Japan, reduced to a barren desert by a catastrophe at the end of the 21st century. The main character is Sarasa, a girl whose twin brother, Tatara, is prophesied to be the "child of destiny" who will bring back the country's independence and stop the tyrannical rule of the Empire. When Tatara is killed, Sarasa pretends to be him in order to keep the downtrodden from losing hope." It's over 100 chapters long, but if you have the time, it's worth a read. I think there are a few more male main characters than female main characters, but the female characters that DO appear are very well-written.

I believe there is also a 25(?) episode anime adaptation, though I don't know how faithful it is to the manga.
