Seems to me that you wrote that/ did that for yourself and yourself alone, the author doesn't know about and ergo can't feel bad about it. As long as you don't upload it somewhere and claim it as your own or rub it in the author's face there is no problem.
It's also perfectly fine that you like your version more, considering that you re-wrote parts of it to suit your tastes.
What you did is not really all that different from writing fix-it-fic or even fanfic in general...so really, why would you feel so horrible?
