Their shows "vacation" at the same time because they're made by the same production company and almost always air together. And I think they share a few writers/staff?

Yep. The writing staff are actually separate people (they are written day-of, not enough time to write two shows) and I don't know all the intricacies of their relationship, but they are connected. At the very least, when Colbert can't get a full audience, they skim off the hopefuls outside The Daily Show because there are always too many people there.

It's very bizarre to think Colbert couldn't pull in a full audience, it always sounds like there's so many amped-up fans... then again, he has a very fine-tuned comedic style that it takes a while to understand.
