Unlike most of the other characters, Bonnie doesn't forget about all of the horrible things that have happened to her nor does she instantly forgive the people who've hurt her. I think that's actually much more realistic than the insta-forgiveness/hand-waving most of the characters do.
Bonnie also seems to be one of the only people who recognizes how dangerous vampires (in general) are. Yes, there may be a few like Caroline who are 'good' and who try not to hurt humans but most of them are monsters or are at least willing to murder innocent people to survive. Bonnie considers it her responsibility to protect the innocents/human from the dangers of the supernatural world, which include those vampires who would kill to survive. I think it's necessary to have someone like Bonnie who actually recognizes the threat vampires pose and is ready to step in should they need to be dealt with.
Now unfortunately, due to the nature of the show, Bonnie isn't really allowed to deal with those threats like she claimed she would back in the season 1 finale. If Bonnie had stuck to the 'any vampire who hurts an innocent gets put down' mission statement, Stefan and Damon would be long dead. But because this show revolves around many of the vampires, that couldn't happen and the writers never bothered to explain if Bonnie had a change of heart or simply chose to focus on the more pressing threats, like Katherine and then Klaus is season 2 or the Originals this year. I chalk that up to faulty writing more than anything else and if I didn't overlook faulty writing on this show, I wouldn't like any of the characters.
Add to that my interest in the magic/witchy stuff and my love of Bonnie's friendships with Caroline and Elena (when the show actually remembers those friendships exist, that is) and it's kind of impossible for me to not love Bonnie, even though I agree that the writing for her has been inconsistent (at best) since season 1.

I don't like any of the witches or the way they're portrayed; very few actually stick to the righting of nature/protecting humanity job that they're SUPPOSED to follow, and that makes me really dislike them, Bonnie included. So I guess instead of holding it against the writers, I hold it against the characters. *shrugs*
