She was an established character in Iron Man II for the specific purpose of putting her in The Avengers, like they shoehorned in that little Hawkeye reference in Thor. I applaud that kind of forethought, true, but it was all programmed out ahead of time, not a well-we've-got-her-let's-use-her kind of thing.

I'm not familiar with the comics, but it seems to me like they needed a character who was a part of SHIELD to set up the Avengers stuff and perhaps that's why they went with Black Widow over other female characters? Idk though. I mean, in Iron Man 2 they needed a character who could function as a spy because in IM2 she was gathering info on Tony so it seems like Black Widow would be the natural choice for that and then it makes sense to bring her back for The Avengers.

I'm not overly familiar with the comics either, but according to my dad (who knows far more about them than me), Black Widow was definitely not a part of nor was she working for SHIELD. I think that's why OP's so confused that they chose her over other female characters.

Course, I think Black Widow's awesome and don't really care either way, but I think that's where the OP's coming from.

Natalia has worked for SHIELD either as a bondafide agent or as an ally/freelancer since the 60s:

"Romanova later attempts to defect from the Soviet Union, but is wounded by a KGB agent. The KGB brainwashes her, and with the Swordsman and the first Power Man, she battles the Avengers, (Avengers #29, June, 1966) Later still, she begins freelancing as an agent of the international espionage group S.H.I.E.L.D. She is sent on a secret S.H.I.E.L.D. mission to China by Nick Fury. There, with the Avengers, she battles Col. Ling, Gen. Brushov, and her ex-husband the Red Guardian.(Avengers 38-44, March-September, 1967)"

in Ultimates, she worked for Shield outright from the jump. In 616 she was a spy for Soviet Russia (USSR back then) and defected because of reasons. She used Hawkeye to get into the Avengers mansion for something to do with Stark, I can't remember.
