Black Widow started out as an Iron Man villian. Her first appearance in the comics was opposite Tony Stark. She's been appearing off and on in Avengers comics since the early 60s. She was Avengers Chairperson. In the Ultimate universe, she was a SHIELD agent, Avenger, and Tony Stark's fiancée. I don't see where your confusion is coming from. Her canon ties her firmly both to Iron Man and the Avengers in two separate universes.
