I've seen a lot of people do it. You don't have to think of a big explanation for it, just write them that way. The universe is pretty versatile.

The game even has them exist both at the same time, just go do the Double Battles on the Subway without a link partner. There's no need for an explanation, though you could come up with something I'm sure if you need to.

Declare it an AU where both always existed and they went on the adventure together? Do a "different playthroughs are alternate universes" bit and have a plotline about something happening with this? Do something with the Battle Subway? Just pretend they were both around in canon and just not address it?

Just make them twins who share the different roles of the protagonist, with one as the hero opposite N and the other as the one who becomes Champion? That's what I like to do, and it's yielded some really fun stuff for both gen and shipping.

Anyway, seconding that you have one be the battle subway partner if you want to go the easy route. Or, I'm sure there are plenty of other ideas you could come up with. The existence of parallel universes (i.e. Entralink) is canon in these games, for one thing.

If it helps, anon, in my headcanon they are twins. (I tend to think of White/Tuoko/Hilda/Whitlea being the traveler who defeats the Elite 4 and N, while Black/Touya/Hilbert/Blair is studying to become a Pokémon prof which is why he doesn't really show up in that storyline. My friend and I are actually planning on narrating a White nuzlocke under that premise)

I don't like to think that one of them doesn't exist, so I always just assume that the one I chose is the protagonist of the story and the one whose adventure I'm following, while the other is another boy/girl who started their journey from the same town.
