I had to judge my anime collection pretty long and hard and be like "hmm would this psychologically scar a nine year old?" before I could think some ones that would be okay (and I still accidentally recommended FMA for a nine year old, oops!)
Speaking of which, I just thought of another one! I really liked Earthian back in the day, OP. Plus, it's like beginner's shounen-ai (except for that part where they actually have sex but I think it was fade to black/implied)

I actually had this conversation with a friend. She wanted to introduce her 6 year old niece to Studio Ghibli... and decided on Spirited Away. When she told me that, I had my most WTF WOMAN WHY'D YOU CHOOSE THAT face. You could've gone with Kiki! Ponyo perhaps! Even Howl would've been a bit too much for a 6 year old, with the creepy punishment for the Witch of the Waste and the creepier final half, and you chose the "My parents are pigs and I must slave away to an evil witch while this ominous guy's eating everybody and chasing after me"?! She was all "I know, I know!! I didn't think of it like that" The kid got quite scared, the poor thing :(
