This secret is making me feel confused. Since when did Jason Todd become 'Father Todd'? Is this something to do with the new 52?

Just before the reboot, actually. It's revealed sometime during the Flashpoint event (I think it's in a side story, if not the main event. Definitely the one that features Traci 13 as the lead).

SA: to clarify, because I apparently suck at doing that, he becomes Father Todd in an alternate world/time line/something or other.

Is priest!Jason with guns a thing? Because it sounds like it should be a thing. Also, that is gorgeous.

I have no idea about the character, but priest fetishes are quite common. As are nun fetishes. You shouldn't feel bad; everybody has kinks. As long as nobody's hurt by them, kink on you crazy diamond.
If you'd like to further explore this, I'd recommend Trinity Blood (not the fugly anime, the manga and perhaps the ranobes). Sexy priests + guns/scythes/cool weapons + vampires. Lots of badassery and some pungent angst.

Uhm, yeah. Priest fetish here, too. From the old movies - like the 60s The Singer not the Song with the very slashy relationship between a criminal and a priest - to the mangas from the 90s - Tsuzuki Asato going undercover as a priest at a catholic school in Yami no Matsuei - to the barely even there (but still intended) stuff like Neo wearing a cassock in Matrix: Reloaded.
