Some ground rules:

Slayers (another fantasy anime series with a female protagonist, but a big part of it is comedy so if you're looking for something completely serious, it's not a good choice)
NANA (I usually dislike shoujo, but NANA is fantastic)
Hellsing (to be honest I wouldn't call this female-centric, but it does have a pretty cool female protagonist so I thought I'd mention it anyway)
Video games:
Valkyrie Profile (best female JRPG protagonist I've ever seen--though not that there's much competition)
Fire Emblem: Sacred Stones (there are twin main characters, you can choose to follow either the sister or the brother's path)
Legend of Mana (the protagonist is silent but can be either male or female, and the stories in this game have a LOT of female characters)
Mass Effect (if you choose female Shepard)
Dragon Age: Origins (if you choose a female Warden)
Okami (main character is a wolf goddess, nice plot too)
There's more but that's all I can think of at the moment. Though if you're looking for active fandoms, I'm afraid out of the ones I mentioned only Mass Effect and Dragon Age really have one.
