Some ground rules:

(Anonymous) 2012-07-29 06:56 pm (UTC)(link)Heartcatch Precure. Really any of the Pretty Cure series, but Heartcatch is my personal favorite (especially if you like the artwork style and playing with gender roles that MLP and Utena do) and it still has a very active fandom.
Cardcaptor Sakura. Still one of the greatest magical girl shows of all time.
Magic Knight Rayearth. Read the manga, avoid the anime. Really awesome blend of magical girl high fantasy adventure and mecha.
Dennou Coil. Gorgeously-animated, almost Ghibli-esque story about a group of girls in the not-so-distant future who solve a sprawling mystery having to do with the virtual world that humanity has layered on top of the real world. Criminally underrated and one of my all-time favorite series.
NANA. It's amazing.
Claymore. Female warriors with kinda-sorta demonic powers battle other demons. That's oversimplfying things, but I don't want to give too much away here.
Gunnerkrigg Court. Cannot be recced enough.
Namesake. I just started reading this and I love it so far. If you liked Once Upon a Time you'll probably like this one.
Soul Eater. Really fun shounen series with a badass female protagonist and tons of awesome female characters. Has some icky fanservice in the first few episodes but that pretty much vanishes as the series progresses.
Read or Die/R.O.D. Female secret agents and private detectives with ridiculous-yet-awesome paper-based superpowers fight evil. It's seinen stuff so it gets pretty boobtastic and fanservice-y at times, but the story, writing, and characterizations are so good that I enjoy it despite the Gainaxing. This is definitely a YMMV rec, though.

Just watch the anime and read the manga or the other way around and decide for yourselves people.
I for one think the manga was badly written with shallow characterization, so there you have it...different strokes for different folks.
