The Mario and Luigi games (Superstar Saga [gba], Partners in Time[ds], Bowser's Inside Story[ds]) are also wonderful and have some of the funniest writing thanks to careful localization.
Etrian Odyssey series. Despite your party being entirely made up of silent protagonists, it does have a story. And they play like a mix of FFI, Ultima, and the old Phantasy Star games where you walk around a dungeon, block-by-block on a map, arrange a party of whatever classes you want and with whatever skills you want, and you get a draw a map on the bottom screen and a and ♥♥
There's a Chrono Trigger rerelease on the DS if you've never gotten around to playing it. It looks like an action rpg, but it's not and has the tiniest smattering of tactical elements. The music is AWESOME.
Rogue likes look like action, Zelda-ish games, but they're actually turn based rpgs. They're also known for being hard and unforgiving (imagine 2d demon souls), especially for newcomers to the genre. However, the Izuna games are funny and lite versions of roguelikes; you can recoup items by leaving them in storage, etc. I'd also recommend the Pokemon Mystery Dungeon series too, as they're actually rather sweet for story. (and Mystery Dungeon: Shiren the Wanderer, except it's not exactly close to a decent story, and it's rather only recommendable if you want to play a very hard game because reasons... I like it...)
Can't forget Mother 3. Of course, if you don't have a gba flashcard to play the fan translation on (EZ-Flash IV is a swell one if you can find one), I guess you can't exactly play it on your DS/GBA then. Unless you can read Japanese which maybe you might! If you can find a way to play Earthbound/Mother 2 beforehand, play that too.
Eta: Phantasy Star I & II. They're ports of the original, but there's a gba cart with both on it.
If you're okay with tactical rpgs, I recommend Luminous Arc, Riviera, and the SMT: Devil Survivor games. As well as seconding the Advance Wars (Days of Ruin is the only one with a "serious" story, the earlier ones are colourful fun times) and Fire Emblem series.
