Ciel: The Last Autumn Story is a good one, if obscure. It's a fantasy series set in a pseudo-Victorian era, and focuses (at first) on a girl named Yvienne Magnolia learning to become a witch at a magic boarding school. In this series, girls naturally have much stronger magic than boys too, so more often than not they're the ones called upon to fight monsters or solve magic-related problems. The first ruler of the kingdom and the original magic-user was also a woman, and even though there are also some prominent male characters, they never upstage the ladies. :)
