Exactly. I'm the same with mutations in the X-Men verse: in this version of the world, that's how genetics work. let's just leave it at that.

Oh, I have such a hard time suspending my disbelief for some X-Men universe mutations. And I love the X-Men. But, sometimes I just have to wonder what kind of fucked up DNA they have in that universe to create some of the more strange mutations.

It's all the x-gene. Every mutation comes from one gene.

I know I just said above not to over thing this, but here we go:

Higher level mutants, like Franklin Richards, Wanda Maximoff, so on? Reality manipulators. They can do pretty much anything.

All mutants potentially could. But most limit themselves. On some subconscious or even genetic level their powers upon manifestation immediately and usually permanently limit themselves. Keeps it from becoming a planet of gods and making physics cry.

This is also why we see secondary mutations sometimes. Not everybody is as good at keeping ridgid.
