I think "identifying" with a character boils down to realizing that you share a lot of similar traits with a character. I've probably only identified with one character ever, after many years of ploughing through media - the protagonist in Revolutionary Girl Utena. I didn't realize it when I first watched it - in fact I thought Utena was a something of a moron - but after years and many rewatches I realized what had drawn me to the show so strongly before. In hindsight, she's so like me when I was younger it's embarrassing to watch. The tomboyishness, naivete, denial, her high-horse morality, omg, I just want to slap her in the face!

So maybe identifying with a character isn't something you necessarily recognize at first glance, but if you really like a show, that might be why.
