To be fair, Rory flat out asks the Doctor if Amy would be safer if he guarded her and the Doctor says 'yes'. We know it was pointless, but Rory didn't, he only knew what the Doctor told him about it. By leaving he would be endangering Amy, if even only a little bit, so he stayed.
