I also agree that you should switch banks, especially since you have a record of your transactions that say the missing money should be in your account and the bank itself can't figure out where the money went.

THIS. Honestly, OP, this sounds super sketchy to me. If they can't account for where your money went or when it left your account, they are NOT a good place to be banking. I had my bank card number stolen and a lot of money spent from my account without my knowledge (since I still had my card), and I had to go into the bank with an itemized list of the charges in my statement that weren't mine, but I did get my money back. If neither you nor the guy at the bank could figure out what you did wrong, it seems like there's a fairly good chance it wasn't you who messed up.

I agree with these two anons :( This sounds all kinds of sketchy to me, if you know your math is right and all that there's no way you should be THAT MUCH OUT.
