The way fandom ignores character complexity is really annoying, I agree. I think this was kind of a plot point though, and it was just done really ineptly and the fandom is genuinely confused.

My best guess is that Jeff Davis knew we'd all go crazy if Stiles disappeared in 2x11, but didn't really have room to resolve that storyline in the next episode. There was definitely a scene missing there (or several) and it makes everyone's actions kind of mysterious and subjective.
