You know critics are going overboard when they cry "skeevy racial implications!" at the natural response of many Caucasian people's skin to extended sun exposure :/
ETA: okay, misremembered slightly -- it was a spray tan, not a natural one. Still not a racial thing, is my point.

One, if he turned brown due to a tan... why is he still brown? A tan doesn't last 4 years.
Two: While yes, caucasian people tends to tan, in my experience the only people who use that as a punchline for a comicstrip... tend to be pretty racist themselves and apologize later because 'it was just a tan joke'...
Answer to your ETA: Funny, that strip was not when she gave the ORIGINAL reason for America turning brown. I had to hunt the link but here it is Reality Hits. Also, it was done in 2009, way before she introduces Sister America.

Two: I could see that if it were a case of making jokes based on stereotypes of Latin@s [or some other group] and then laughing it off because "lol don't be so sensitive, he was white all along!" But that's not what's happening in SatW. The jokes are about white America if anything, and the spray tan on Brother America is just a character-design detail to go along with the stereotype that Americans are kind of ridiculous about appearances. No different from Sister America's giant fake breasts (and tiny accessory!dog).

And I wonder, if America's hair had gone black, and curly, and his lips looked bigger because of the 'tan'... would that be also 'innocent' joking?

Have you seen any of the various news clips of old white conservative Americans talking about how "oh no the brown people are outbreeding us" and "white people, you need to have more babies or we'll be a minority!!1"? To me, that's the main thing the comic you linked appears to be taking a shot at. It's racial in that instance, yes -- because it's a dig at racist!white!America, not because it's mocking people of color. (Possibly with a bonus dig at the old standard of ignorant!America, if you go with the interpretation that it was a tan all along.)
If things that did not happen in the comic had happened in the comic, then no, it wouldn't necessarily be as innocent.

Racist: No. Because he's a parody of America. The land where entire states say it's ok to pull people over just for their skin color, and where we have a huge disparity in punishments for crimes committed by different races. We are a land of white privilege, as terrible as it is. The rich white folks who run the country aren't very thrilled about the fact that they are the minority. The operant phrase being "run the country".
So, if the people who run the country and the citizens who are the loudest want harsher immigration punishments and laws, it seems to me that America would want to be hiding the fact that his skin color is changing. Latinos and Hispanics have a darker shade of skin. It's not like he's wearing minstrel makeup or sleeping all the time and wearing a sombrero/getting drunk/joining a gang.
