The producers of Elementary made pretty clear they didn't want Watson and Sherlock to be more than friend, and that the sexswap was to explore Sherlock's views on women, as he always has been presented as fairly sexist. Which also means that the theme will work better if Holmes remains a man, hence why they didn't sexswap him.
Where did you saw that they sexswapped Watson because of oh noes teh gays?

I'm with you for not liking how they took away Watson's military career, but I'm going to wait & see, because I think they also want to go somewhere with that.

Okay, if that's true then I freakin' LOVE these guys.

Mostly after Moffat's comment about how Sherlock chose to live with a man because if he lived with a woman he'd be too distracted. GRRR, MOFFAT!
