I don't think they are particularly nice to Christians. There was an entire episode about how literally every Catholic priest was a pedophilic rapist to the point that it was regarded as "normal" by the Catholic Church to sexually molest and rape boys. And let's not forget that the Christian god is portrayed as a fat hippo-cat.

And while gays aren't portrayed as abnormal abominations, gay men are portrayed as annoying fairies with a lisp and gay women as mostly butch, fat and conventionally unattractive (see the episode about "LesBos").

Except for Kyle's family, everyone in South Park is a Christian. They go to church regularly, Jesus is a cool guy who helps them out, etc.

The protagonist of the child molestation episode was Father Maxi, a sympathetic character who was trying to change the church. At the end of the episode he gives a big speech saying how you can be a Catholic without having to believe everything the Bible says, and the town regains their faith. "Look, I, I'm proud to be a Catholic. But I'm a Catholic in the real world. In today's world! It's time for you all to do that, too. It is time... for change."

While Big Gay Al is stereotypically effeminate, he's still a nice guy who all the kids love. The various episodes dealing with homosexuality (ie the one where Stan's dog is gay, the one with gay marriage, the one with reparative therapy) have all portrayed it in a positive light.
