It would have been the Doctor deliberately breaking up a couple, which would be pretty shitty..
Also, Doctor in a fully acknowledged relationship with a companion - no, just no. I know it was pretty clear with Rose, but at least they managed to dose it somewhat.
Sometime people can have chemistry but acknowledge that being together would be bad, which is what I think happened here.
But one of the things I loved about Rory/Amy is that it shows you can still go on adventures as a couple, you don't have to "grow up" and that's awesome.
As for the rest, "making" Amy a timelady with be screwing even more with what it is to be a timelord (I'll pass) and it would be shameless fanservice to shippers.
Amy's ending made sense. Honestly I just wish they had done it a season earlier, but they drew it out.
It was the inevitable ending of someone who was human, but chose to have the adventures that no other mortal has. There is a price for that : namely your own chance to be normal. It's effectively giving up "normal" life - going to friends' weddings, holding a steady job, raising a child...
Honestly, I thought that was one of the few things that Moffat did right .

Back in the 80's, there was an idea to make Ace, the 7th Doctor's companion, a Time Lady. So there is precedence for the idea.
This (very fannish) video talks about some of that (the Ace stuff starts about 16:15), and some of the plans they had to reveal the Doctor as being more than he seemed to be, etc. Er, don't be put off by the beginning, that guy just does the intro. Also, some adult language.

I will say, when they had the idea for Ace to become a Time Lady, it was just... a thing to do with her. It was NOT to make her a suitable girlfriend for the Doctor (or anyone else). Cuz, yeah, taking a character from another race and making her a Time Lady specifically for making her the Doctor's GF is pretty fanservice-y.
