The Body of Christopher Creed by Carol Plum-Ucci - Not usually on the rec lists because it isn't a fantasy book by any stretch of the imagination.

Miss Peregrine's School for Peculiar Children by Ransom Riggs - You'll want a hardcopy of this because the pictures are integral; ebooks just don't do it justice.

Anything by Terry Pratchett (he writes YA and general fiction), Eleanore Updale (the Montmorency series is her best), the House of Night series by PC Cast, and the Chaos Walking series by Patrick Ness.
