I don't watch TBBT, but I get the impression that the show and/or the fans can't decide whether or not it's an homage to geekdom or just making fun of it.

Making fun of it. The guys' geekiness is always the butt of the joke and pretty and stupid is always the preferred state. Also, pretty always = stupid.
