Since I haven't played the game yet, I'm only going off the videos I saw on Youtube of the conversations Shepperd can overhear between them but I know one of them was directly tied to a conversation the two of them will have if they are in your party in the first game concerning the Geth's creation. So storywise, for that playthrough the relationship is going to make a lot of sense. But I can definitely see how it wouldn't be in other playthroughs.

Honestly, since I've been avoiding too much discussion about ME3, I hadn't heard that people didn't like the romance, just that they didn't like the ending.
