I totally agree with you about the awkward comic shop vibe. The show is just kind of unpleasant to watch, at least for me. And most of the dudes on the show remind me of dudes that I have known and despised in real life, because they are really horrible to be around. Except, oddly enough, for Sheldon. I think it's something about the fact that he's presented as being unapologetically socially awkward and dickish that kind of redeems him? I haven't ever been able to find words to articulate it properly, though.

I think in Sheldon's case, it's that he honestly doesn't know any better, and he doesn't seem to treat women that differently from men. The fact that he's just not interested in romance means that of the four guys, he's the most likely to treat Penny the same way he would anyone else--with derision and scorn, sure, but the same derision and scorn he'd give 99% of the rest of the population for not being as smart as he is, or however he sees it. He's the only one who never really looked at Penny (or other women) as an objective in a video game.
