In my case I can't ship Sniper from Team Fortress 2, because he looks a lot like a teacher in my former high school.

Bumblebee. I have no problems shipping other Transformers, but he seems so much younger than the others that it feels like stepping onto underage zone. Which is pretty ridiculous, because million year old robots, hello. Same thing with Dinobots, since they often come across as mentally challenged.

Anything I associate with my childhood days, even if I was in fandom back then. For example, the Hobbit. I like all the characters, but my brain just won't ship them. Also, the Animorphs, other than vaguely shipping the canon ships.

For some reason, the thought of Elliot from Leverage in a romantic relationship with anyone just does not compute to me. Maybe it's because I wish he was my big brother? I dunno.

Hiko Seijuro from Rurouni Kenshin. He's my favorite character, but honestly I don't think he'd be the best partner for anyone.
