Yeah, both of the two I mentioned are also special cases, which may explain why they get a lot of play - Laguna ran off to (accidentally) lead a revolution and Squall grew up not knowing who his father was; Snake is a clone, who also spent most of his life not knowing who his 'father' was, and he refuses to have BB referred to as his father (all he says of it is that BB 'said he was [his] father'), and BB said he wasn't sure whether to call Snake his son or his brother (...which is acknowledging a family relationship either way, but also stating the possibility of parity, rather than parenthood).

Metal Gear is another of those fandoms where the most fucked-up incest ship is canon - a stepmother/her teenage stepson. Fans rarely touch it except to frame it as abusive, though.

THEY ARE BOTH AMAZING GAMES and honestly Metal Gear fandom is where my incest squick died, because the canon is very, very into destabilising and problematising family relationships of all kinds, and virtually all the family relationships are so awful already that throwing sex into them is just another way to enjoy how totally wrong they already were.

Otacon and Julie (Huey's second wife). It's some backstory for MGS2 - Otacon mentions it after Emma's death. For a while it was the source of some fan confusion because Otacon's age was retconned by Peace Walker, so when it was first mentioned we all thought he'd been in his early 20s when it happened, which implies less abuse and more skeeve, but his age got bumped down by almost 10 years, thereby making it more clearly abusive.
