For TOS, I love the 'Doomsday Machine'. Scared me when I first saw it as a kid! When I got older, I loved it for the absolutely ballsy way Kirk goes after the Commodore - 'not my ship, mister!' - even though, technically, the guy outranks him.

I hear you on the sexism, but I've got to admit, sometimes I love those awkward episodes for the laughs. How can you not laugh at the frigid ambassador who realized she missed out on life by not falling in love and having kids, and in the interim she even manages to serve coffee to the menfolk - (Zephran Cochrane ep, can't remember the title). The embarrassing spectacle of almost everything in 'Wolf in the Fold'. So many many more moments, you just gotta laugh at them!
