You'd get a starter for each region, and you'd only be allowed to use Pokemon caught natively/given as a starter in that region while there, for risk of blowing your cover. Near the end of the game, your cover would get blown open by plot events, and you'd get to go through the endgame with a combined team.
The 'child secret agent' trope is well established in Japanese media, so it's not even a big stretch.
