I always got the impression that the way he treated her was less about the fact that she had sex for money and more about the fact that she was highly respected and high-society. His background and experiences (from growing up on some dirt-farmer moon, I think, to the war and then barely scraping by on Serenity) have been all about doing what he considers "honest work" and not being respected for it or achieving any sort of financial security -- so he views what Inara does as blowing smoke up the asses of rich and privileged wastes-of-space, and resents that doing that is given so much more respect than the work done by the people he grew up with and fought beside. He seems to respect more traditional prostitutes just fine (as we see in Heart of Gold), probably because he sees what they do as more like "real work."

Not that I'm in any way trying to excuse his attitudes or behavior; I just think it does make sense in the context of the show and his characterization.
