It's fairly clear to me that the Unification War was not supposed to be a representation of the American Civil War -- maybe it wasn't even supposed to bring it to mind -- but that doesn't make the parallels go away.

As for the Reavers, their origin doesn't actually make a difference in their role in the mythos -- actually, you could say it even makes it worse, since it puts the blame on the Alliance for that, too... I personally came to the series with familiarity with space opera and not Westerns, so the howling mad freaky things out beyond the edge of civilized space didn't set off any particular warning bells for me. This is off the edge of the map. Here There Be Dragons. The Indian parallel hadn't occurred to me, but given the "Western in space"...

...Actually, a lot of this stuff seems even worse viewed from the "Western in space" perspective.
