Considering how hard Shepard gets screwed for the first two games, and how much the last game is simply a tired struggle to not totally die, I'm not seeing it.

Part of the bias is because YOU are the driving element of the plot. It's not a very interesting quest that involves watching someone else make all the decisions and fight all the bad guys.

But within the context of a video game world, I don't think Shepard is a Mary Sue at all.
